Now, before you run up and say, "Blargg, SM64DS!", just hold on for a sec. Super Mario 64 DS, while it was a 3-D platformer and had Yoshi playable...wasn't really a 3-D Yoshi platformer. First, the levels were originally designed for Mario, and Yoshi handles differently. Second, Yoshi is only used for a part of the game, since you'll be using the other three characters for most of it. He'll even be wearing a transform cap most of the time you're using him for different abilities, so he's really not much. By a 3-D Yoshi platformer, I mean one that has Yoshi as a single protagonist for the Wii.
Anyways, I haven't really thought up the story much, but it would involve the Yoshis being at war with Shy Guys. The general concept would be similar to Super Mario 64, Sunshine, and Galaxy, getting "Stars" (In this case, probably something like golden melons or Yoshi artifacts) at the ends of levels. You would need the power of these to overthrow the Shy Guy chief enslaving the Yoshis. Of course, there would be 120 of the artifacts to keep the tradition. Basically, you start off with a small, shabby boat on Yoshi's Island. (The enslaved Yoshis are on Shy Guy Island.) From there, you could sail to a few nearby islands, which would be the levels of the game. Usually, they'd be varied and different, each containing 2-5 Yoshi Artifacts. As you gain more artifacts and coins throughout the levels, you'll be able to buy upgrades to your boat and sail to more distant islands. One of them would even be Isle Delphino! A few would just be weird and random, like in Galaxy...one of the first ones would be Cookie Island. I'm still deciding whether sailing would be a major part of the game (Like Wind Waker) or whether you just say to go to Point X and you go straight to Point X.
The game would work with a slightly more complex damage system than Galaxy did--Yoshi starts off with 30 hit points, and gradually gains expansions throughout the game, adding 10 hit points each. You'd need to keep an eye on it, and it would be a little more complex and more challenging than Galaxy--None of this 1 damage stuff. Yoshi could punch, kick, ground pound, or even lick up and chew enemies for his attacks. You'd fight varieties of enemies, including classics like Goombas and whatnot. Of course, Shy Guys would be Yoshi's main enemies. There would be a good number of different kinds of them, some from Paper Mario like the Spy Guy or Fly Guy. Yoshi could swallow weakened enemies or certain objects to make eggs. After buying certain Egg Attachments at the shop, you could even make a few special ones like Boomerang Eggs or Bomb Eggs. You would aim with the Wii Remote like in Metroid Prime 3 to aim your egg throws with precision.
It wouldn't be Yoshi without fruits, though. Special powerup fruits would be found throughout the levels. There wouldn't be a lot, but you'd find a few in each level. For a good bit of cash, Yoshi could also buy Silver Fruits at the shop to permanently increase his stats.
Apple-Increases tongue range slightly.
Orange-Increases jumping hight slightly.
Pear-Increases ordinary attack power slightly.
Banana-Increases projectile (Egg) power slightly.
Strawberry-Increases running speed slightly.
Grapes-Restores 5 hit points. Common.
Melon-Increases max hit points by 10, permanently. Rare.
At the store on Yoshi's Island, you could spend coins to get Silver Fruits, Egg Attachments (Give you special eggs when you want them), a few special abilities, enemies for the enemypedia, soundtracks from the game, and all that kind of stuff. Yoshi could also use special moves, like the Tongue Grapple. Yoshi would stick his tongue out and stick it onto something, and pull himself to it.
Kind of incomplete, I know, but it's just a start. Whaddaya think? Suggestions?

Description: This is the mostly-uninhabited, hostile side of Yoshi's Island. Only a few Yoshis live on this half of the island, but they've tried to make it somewhat habitable. You'll find a few paved paths and Yoshis there to help you on your way. There are 3 Yoshi Artifacts. This is the only island available to you at the start, and it's where you get the materials for your boat.
Enemies and Interactions
Shy Guy: A completely generic Shy Guy. They'll run up to you and try to kick or punch you. They have medium speed and 8 HP. They really aren't much. They make ordinary eggs.
Spear Guy: This guy wears some tribal paint and will throw spears at a distance. He only has 4 HP, so he can be knocked off by an egg easily. Eating him will give you a Spike Egg. He will defend with his spear if you try to take him up front. The spears do a good amount of damage, so you'll want to take him out quickly.
Nipper: The "Piranhas" from Paper Mario: The Thousand-Year Door. You'll see them in a few rivers and ponds. They bite your tongue and you don't have other melee attacks in water at this point, so the only way to kill them is with an egg. They have 7 HP. It's best if you just try to avoid them, really.
M. Bush: This bush looks just like any other, and since goodies can be found in normal bushes, you have to be wary around it. When you get close, it will bear eyes and fangs and leap upon you. With 12 HP, they're the hardest enemies so far. Any attack works well on them, however.
Egg Plant: This plant has three to five eggs on it for you to take and supply yourself with. They don't grow back. This isn't an enemy.
Artifacts
Artifact 1: Into the Forest
You start off at the edge of the forest, with the friendly half of the island in the distance at your back. There's a path of hexagonal stones for you to follow here. You'll find a few Egg Plants to help supply you. In a small clearing, however, you'll find two Shy Guys that'll assault you. Once you've dealt with them, you'll find a small body of water full of Nippers. The only way across is a rope swing, but a Spear Guy will be attacking you from the other side, so test out your egg-throwing skills and leap across. Now you'll come to a couple of Yoshi houses. The Yoshis will tell you that they saw an Artifact a distance along the path. If you go in their houses and explore on top of them, you'll find a few Grapes, an Apple, and an Orange.
The path is somewhat beaten down here, since there are few Yoshis beyond. There are a few bushes containing coins around, but watch out for the two M. Bushes hiding among them. There are some Grapes in the bushes as well, so use them to heal yourself if you get hurt on the Bushes. You'll find a Yoshi lounging against a tree here, who'll tell you that he saw a lot of Shy Guys up ahead. As you move ahead into the final clearing, you'll see the Yoshi Artifact, but five Shy Guys are guarding it. They'll stack on one another, to form...
Miniboss: Shy Guy Tower
Not much, here. The Shy Guy Tower will dash at you and try to run you over. They'll also jump high in the air and try to come down on you. However, after jumping, they'll become unstable. An egg to the top Shy Guy will knock him off, when you can then kill him. There are a few regenerating Egg Plants here to help. Keep doing this, picking off the 'Guys one by one. As more go, they'll run faster due to less weight. The last one will become cornered and just cry, so off him. With the Shy Guys gone, you can get your first Yoshi Artifact!
